Soba Ni Oitene is my favorite example of the trope:D But I guess it's more about a big uke rather than a short seme:D

at first it might be weird and awkward... but I think it's kinda little cute

just like I read in Sakuragi Yaya, the high different make it cute story, as long as the storyline are good I don't really mind

Nope! For me Seme need to be taller, if its shorter it simply doesn't get my attention, no matter how good the story is.
